The User Guide (page 91) provides a clue in that it does outline the setup for the Custom template (shortcut) -- and within that context, the examples show that there is a selection for Paper Source = "Automatically Select".
Whether that setting will actually sense the need to pull the desired paper for the necessary job at the given time is something I cannot guarentee... but the setting is there and you do have a "shot at it".
At the least, you could set up (create) two shortcuts, separate out your jobs into two piles (so-to-speak), and then run one set of jobs (files) on one short cut, then the other files on the other shortcut.
